Where to perform in San Diego and San Francisco

I am hoping to take my Senior High School choir to either San Francisco or San Diego next spring, does anyone know of great acoustic spaces (i.e. old missions, great churches, wherever) that would be good places for us to perform to fill out our tour - we will likely be going to a festival in one of those cities so I am hoping the kids will be able to perform in a cool acoustic that will be memorable for them, and teaching at a Catholic school means we can do either secular or sacred repertoire (or both) no problem in case that is an issue with performance in any spaces. Any suggestions at all would be most welcome.

Though acoustically this is not even close to ideal, I would recommend giving them the opportunity to perform on board the USS Midway, which is in the San Diego Harbor.  We were in San Diego this past March (from Wisconsin), and my students loved performing there!  It was windy on the flight deck where we performed, and the few microphones picked up a lot of the wind (!), but it was something they will always remember.  The only drawback is that you must perform mainly patriotic music.  (We are a Lutheran school, and we snuck "Jesus Loves Me" in there, along with "The Army of My Lord")  You pay for a tour, and then performing is part of that fee. 
 
Our other performances were at Lutheran churches and schools in the area, so that doesn't really help you, but I wanted to let you know about the Midway.

St. Mary's Chapel, Moraga
Cathedral of Light, Oakland
St. Paul's, Oakland
St. Mark's, Berkeley
